The former Manchester United striker has said time and results will determine Van Gaal's fate at United.
The Mexican still holds the Dutchman in high regards describing him as a good manager.
Van Gaal tactically pushed Hernandez out of United after he told the striker that his is not his first choice, and that that his "chances to play would be very hard."
This prompted the Mexican to leave for Bayer Leverkusen, where he has since become a key member of the first team.
In an exclusive interview with Sky Sports, He said:
"He (Van Gaal) is a really good manager to be honest."
"He has his own ways like all the managers in the world.
"You will not find the new Sir Alex Ferguson in the next 50 or 100 years because he was unique. He was special.
"Van Gaal can do it but in football, time and results are going to speak about if he is the main man or if he is not."
Since leaving, Hernandez and United have suffered contrasting fortunes.
While United have struggled for goals this season, the Mexican has scored 25 times in 38 appearances for his new team.
United on their part have scored 40 goals in 33 league games this season, while Hernandez has scored 16 in 25 league games in Germany.
Do you think Van Gaal made a mistake letting Hernandez leave?
